Get the D90. Both the D3000 and the D5000 won't drive screw-drive AF lenses (lenses without built-in motors, i.e., non-"AF-S" lenses). And there's a ton of excellent Nikkor lenses which simply aren't available in an AF-S version. But, if you only ever plan to buy and use AF-S lenses, then the D5000 is neat because of its articulated LCD screen.
The D90 basically has the same body design and layout of controls as the D50, which would make for a quick and painless transition, other than the second command dial on the front.
I was thinking the D90 was the right way to go, just double checking
