I think it is a codec problem, just take things like How to Import & Edit Nikon D800 h.264 mov footages in Final Cut Pro as reference.

There's no need to purchase any 3rd party software to convert movies to ProRes.

FCP7 comes free with Compressor (optional on FCPX). Or you can download MPEG Streamclip (free) which is excellent for batch conversions.

Make sure to install the ProRes codecs, either by selecting the "download additional content" action from FCP or directly from: http://support.apple.com/kb/DL1396

I guess you did not install FCP on the computer which you convert your Nikon videos. I have ever encountered such problem when I use Pavtube Video Converter which is the only program I found provides Apple Prores output. I contact their support and they gave me a prompt reply to tell me that FCP 6 or later version should be installed to get right Prores videos. I did as they suggested and I got right ProRes videos with nice video and audio. I guess re-generated videos need prores codec which only FCP owns. Please check if it works for you.

I installed a program and tried converting footage shot on a Nikon D3200 and
went through the process several times of converting the files to Apple ProRes 422 LT. The files looked like they were converting but only audio made it out.
I tried this several times to edit on FCP and I did not work.
And advice, please?
